Unfortunately, implementations of these algorithms are not being evaluated consistently or according to a predefined framework and limited availability of data sets and tools hampers external validation [18]. One method to make free text machine-processable is entity linking, also known as annotation, i.e., mapping free-text phrases to ontology concepts that express the phrases’ meaning. Ontologies are explicit formal specifications of the concepts in a domain and relations among them [6]. In the medical domain, SNOMED CT [7] and the Human Phenotype Ontology (HPO) [8] are examples of widely used ontologies to annotate clinical data.
